I remember this being very confusing for everybody. Alley wrote a tutorial on how to organize this better.
The G3 Clone Cloth is distributed as sample characters that are clothed in fully textured versions of the actual Clone Cloth templates.
So to find those you need to select the Avatar tab and then in the Content Manager look under G3 Clone Cloth V1. There you will find folders for Trey and Violet, which contain the male and female Clone Cloth sample characters.

Now to find the actual Clone Cloth templates, you need to load the sample character and then select the tab of one of the parts: Upper, Lower, or Shoes.
With the tab selected, click Load Material on the right. Now from the Material Lab folder, navigate to the subfolder G3 Clone Cloth V1. There you will find a list of folders for the various Clone Cloth elements.
Select the folder corresponding to the sample character you want to change (Upper and Lower combined or Shoes). There you will find a various material files fitting the parts, including template files.

In her tutorial Alley suggests to load the templates on the character and then save them as Upper, Lower, and Shoes for future use.
