Not all formats are recognized and in particular things with alpha channels need to be VERY specific formats for iClone (which is why I bought PopVideo to do conversions).

When you load in a Popvideo it automatically loads in both the diffuse and alpha channels.  Otherwise you can create an alpha with a grayscale image but, again, not all formats will work.  It's further complicated by the fact you can't rely upon the extension (formats like AVI for example are catchalls for a wide variety of codecs).  In general I've found iClone to be pretty picky about things which is why I finally gave up and got Popvideo.

If you list your format and what you used to produce it perhaps others can help you further.
