I'm having a problem with characters sliding during a transition. The two motion clips start with the character in the same position, but when I transition between the two clips the character slides away a bit and then returns to the correct position at the first frame of the second motion clip. It doesn't always happen, but in these instances align doesn't seem to fix the problem. If I don't transition, the end of the first clip and the beginning of the second start with the character's feet in the same place.

The sliding during transitions is caused by the root making a sudden location jump. Try this:
Select your character.
Select the gizmo in the toolbar so it is visible.
Scrub the timeline. You will then be able to see where the root jumps locations.
At the beginning of the jumped clip, move the root to the proper location. Do not rotate it, just move.
Once you have a smooth root motion with no jumps, use the right-click on the clip and align feature to align your character with the previous clip ending point.

The gizmo isn’t jumping during the transition. The root seems to be in the same place in both clips. If I put the clips one after another with no transition there is no sliding, but the lack of a transition makes the change jerky.

Try what I call a "mix-down". After re-recording the whole sequence into a new motion without the blend, you just cut the new clip to add a blend where you need it.

Hi Rampa. I tried that and now the section that had no transition has the transition added where the character slides out of position and back.

Remove the blend before mixing down, so it no longer slides. Then you can break the new clip at the transition point, and add a new blend.

I did. I left space between the two clips and there is no movement. When I record the clip it adds a transition in between the two clips causing it to slide.

Try to break the second clip at the beginning by cutting off the frames where the second is exact the same as the end of the first.
Delete this part and after that, either it works without transition or make a small transition...

Nothing seems to work. At the end of clip one and the beginning of clip two the character is in the same position. The only difference is that the arms and head move slightly. If there is a transition the character slides back and then forwards during the transition, but is at the same starting point by the time the second clip starts. I’m not having this issue with all clips, but with enough that it’s becoming an issue. It doesn’t make any sense.

I did. I left space between the two clips and there is no movement....

Flatten both clips (if there is any single key present in any of the clips)
Do not leave any space between them
Merge clips
Flatten again
Find the exact frame where abrupt transition occurs
Break the clip at that point. 
Space clips and drag the transition out.

If that does not help, post stripped project with 2 clips and a character if you can and I'll try to look at it.
