I have created (imported from .obj) a custom pair of pants onto an unclothed avatar and added them to a new folder on the custom content tab.
I then created a custom shirt the same way, and added it to a different folder.
The issue is that when I apply the pants to an avatar, the shirt disappears; when I apply the shirt to an avatar, the pants vanish.
This only applies to my two custom clothing items (if I apply the pants to an already clothed character using included content, it appears to work as expected, e.g.).
What am I doing wrong?

As vidi said layers need to be different.
This page in Manual should help.
