Mix moves have this issue sometimes, it can be fixed by adding a transform key at the begininning of the clip and raising the character to the desired position, also if you have inserted a motion clip before the mixmoves clip you can use the align to feature by right clicking the clip on the timeline and selecting align to root or another body part

For cases where the character has to walk on a flat surface (such as a floor) that is not at ground level, I sometimes add a plane at that position and select "Add to terrain". I then make the plane invisible, but it will still give a character something to walk on. Is useful inside a house, for example.

It was actually an easy fix. I just started moving things down, and the second (or fifth) time you do something you know more than the first, so it wasn't so bad.

I actually got rid of a few extra walls and other props, and just scaled the first set I had. 

Now back to practicing walking.

You might also be able to let the character goto the default position.
Then select everything except the character and move them down until the floor is level with the characters feet.

This is just another option and unless the floor is completely flat then your going to need to start learning the other things as well.
Its difficult for me to say what to do when its not my project

Yes I noticed when I export a character from Character Creator I have to move them up 3 feet.
I saw an option somewhere to reset the 'Home' position, but I don't remember how.

I have all weekend to play with this, see how it goes.

At this point I am not sure how to fix my scene.

Hard to explain because I don't have access to iclone at the moment
However. By default the character will fall to z=0 position when you animate, reguardless of any props you have added.
Things you need to start looking into and learning/understanding.
    1)  Selecting the character and setting the feet to stick to the ground.
     2) Enabling physics on the character and the props so they don't go through each other during animations
     3) Setting props as landscapes so the character walks on it. Step 1 is needed for this.
   
There are other things to but can't think of them at the moment. And its not a matter of having to do them all.
Rather its more a matter of deciding which ones to use to suit your project.  Search for tutorials on it and practice practice practice.
Experiment with it, ask questions about an issue your having with an experiment

I have my character positioned right where I want him, then i click Mix moves, and the character moves down 3 feet and decides walking through wood is easier.

I even tried move the character back up at Frame 1, and by Frame 2 he was right down and walking through the middle of the floor.

I know the issue is the fact my 'Ground Level' and the Ground Level the Mix Moves is using are off by 3 feet, but not sure how to fix it.
