I just got 3Dxchange pipeline. And when I exported a character's FBX from IClone 7 to Unity I embedded the textures but when I looked in the folders that came with the export I couldn't find any images (except one). Why is this and what can I do about it?

This is just a guess, but I think if you want the textures in a separate folder they should not be embedded.
