i recently used iclone for website animation creation 

Did some one have idea to reduce the file size of video with alpha

The generic adivice is:
a) Render to a sequence of PNG files, not video, for best quality.
b) Use your favorite NLE (video editor) to convert the PNG files into an animation file.  That should give you maximum control over file compression, etc.
