...Has anyone run into this issue, with Lumberyard or any other game engine, and if so, how did you solve it?

Hey Alex,
I'd follow the game engines protocol. Send it (1) uv channel and (1) texture map.
Example:
This characters has (14) uv channels.

Unwrap it to have (1) uv channel.

...and (1) texture map.
