This happens with all characters, even the default characters that come with CA4. The bone roots (the circles, not the stems) are invisible when a model is flipped. They can't be selected on the character, and you need to select them in the "Image View" of the 2D Motion Key Editor. They will become visible again if you flip the model back to its original orientation.
