the problem is that when you are fading a character out, you are essentially changing them to transparent. this will cause anything behind them to appear because you are making them invisible. one way you can compensate for this is to create a white background in the shape of the character you are fading out and fade that out with a faster time towards the end of the fade animation (it will take some time tweaking to get right). other than that, i don't think there is another way.
edit: i take that back - the other way, if you are talking about the parts of the characters, is to edit each sprite of the characters and get rid of the black outlines on areas that are overlayed (like the rounded shoulders of the characters).
