Taking my characters through 3DXchange and into another program, with MotionPlus export does not keep the blinking eyelids.

Anyone know how I can export a character's blinking eyes that are automatically generated by iClone?

Try manually keying the Blink as a Facial Layer edit.  It only takes two keys, and then you can Copy/Paste on the timeline for repetitive needs.

Collect it as part of the MotionPlus you intend to send out and add it to 3DXchange Perform.  It isn't automatic, but it works.

I was afraid that was going to be the solution.
